Been having a terrible time with melting the ends of prosportsfisher microtubules. The holes either fill up, or wind up off-center. Thought it was me.

Have not seen the same issue with the flexi-tubes.
 
Do you reverse it and slide it back on the tube holder while the plastic is still pliable? I give it a twist as well.
I don't see how that would fix the fact that the hole is bored way off center. The tube is like 3/32 overall and look how little material is left in the upper right at about 2:30 if it were a clock.
 
Here's a picture of a fresh nano tube that I sliced off about 1/4 of an inch off the tip. Clearly they have/had a problem center boring these things.

How would that cause the center bore of the tube to be so far off? That's the issue that I'm talking about here.
Not sure what's happening to you. But in my experience, too much tube to melt lets the plastic roll to a side or seal up entirely. When I leave just enough to make a small flare that keeps the bead head from sliding forward it works fine.
