Not sure of your space limitations but you might consider adding a false floor with storage drawers underneath, be good for storaging longer items. You can adjust the height to whatever suits you best so you don't feel too cramped..

I see that a lot of (older) folk mentioning having issues with loading a kayak or canoe on top of their vehicles. I saw a while back that Thule has a roof rack to help ease lifting the kayak on top the vehicle. The system is rather spending to purchase but it's another option that's available...

Don't know what budget you have in mind but if laying plywood down, I'd recommend using a marine grade plywood to extend it's life. I'm sure it would cost more but give you more time before it would need to be replaced if ever..
